Will the command Line version support merge fbx files in the future?

Do you mean : will it be possible to merge different fbx file into a single scene through the command line?
It is currently not possible but this is something that could have some interest. Do you need it?
If you have to do merge occasionally, this is currently possible to merge using the interactive version of Polygon Cruncher.
You can find the feature in File > Merge Files to the scene...
